I am adding a source link to a footer template but the target isn't adding "_blank" so the link opens in the same window.
Is this a bug?
Also can you explain what the check box under the Header/Footer selections is for?

in headers/footers the link rewriting is not included. thats done so script doesn't messup your stuff if you made them with purpose that way.
if you enable the "Content Manipulator works for...." under the headers or footers, the content manipulator will be enabled for them. Exactly the bolding,underlining,word replacing and linking..

now thats something i missed. should be making an option the target rewriter work and for the headers/footers in next version

I figured out why this wasn't working! The user account you use in BA must be an ADMINISTRATOR on the blog. I was using AUTHOR. I guess that level doesn't have permission to create _blank targets!
