After update from 1.5 to 1.6 linkchecker not work.

its not necessary to give me info since i know where the problem comes from..
it is not from the upgrade either.. just the mysql settings of your host either have recently changed or are problemable from time to time when the linkchecker takes more time to complete..
ask your host support to higher the mysql timeout values. Here are typical settings that are good both for my scripts and the host:
wait_timeout=600
interactive_timeout=600
connect_timeout = 60

| to update everything worked fine. Host virtual and support can not change the values( I have another host, but then have to change a domain. |
